In addition, the SonarMS/MS is designed to take a protein/EST/chromosome segment and look at a compilation of mass spectra to see whether the evidence for that particular sequence is positive. The engine then displays the results using a graphical representation of the MS/MS data for quick interpretation. ProteoMetrics claim the engine ensures quality control by analyzing the data statistically to determine which results are significant.

The SonarMS/MS also incorporates expectation value scoring, which was developed specifically for automating protein identification and allows decisions to be made on an objective statistical measure, rather than on the judgement of an operator.
